A number of the foot companies were assigned to coast defense duties; the garrison of the Charleston harbor forts in December of 1860 comprised two companies totaling 65 officers and men, plus eight bandsmen. The balance of the artillery was scattered in the West, where most served as infantry, since artillery was of little use against Indians. There were three types of horse soldiers in the army: dragoons, mounted rifles and cavalry. Despite the different designations, all three types had the same organization: initially ten companies divided into five squadrons, an additional squadron was added shortly before the Civil War, permitting the formation of three battalions at need.

The situation of pro-slavery advocates in the North was little better, and there were sometimes riots when slaveholders attempted to reclaim their "property" under the Fugitive Slave Act. Compromise was several times attempted, but each time came to naught. The fundamental issue was individual freedom, and despite constitutional sanction, slavery was inherently incompatible with the promise of America. Despite the acrimony, the generation before the Civil War was one of expansion, as the increasingly divided United States grew and prospered on an unprecedented scale, finding time to expand into the sparsely inhabited West and to wage a successful war on Mexico which added greatly to the national territory.

In 1833 Thayer clashed with President Andrew Jackson when the latter reinstated some cadets who had been expelled. As a result, Thayer requested that he be relieved. Thayer spent the next 25 years engaged in harbor improvements and coast defense work in New England, while serving on various army boards. In 1858 ill health forced him to go on leave of absence. He was promoted colonel of engineers and brevet brigadier general upon his retirement in 1863. After the war he endowed a school of engineering at Dartmouth and lived quietly in his native Massachusetts.
